FIXED IT, here was my solution.
I came here with this same problem. It only happened on my Ultra. It was only in some apps; Disney, Paramount and Hulu do it, Netflix and Apple do not. It happened consistently with all 3 of my Roku remotes. They have fresh batteries (except the one that's USB charged), and all report >90% charge.
Based on a suggestion here, I unplugged the Roku for about 15 minutes. When I plugged it back in, the problem was gone (a day so far). I hope this helps someone, best wishes and good luck.

I’m having the same skipping issue with my Roku stick. Remote worked fine for a year until about two weeks ago. (That would make it early July 2023.).
nothing has been added, and even with all the lights off in my home it’s still skips.
Someone needs to identify the issue and tell us how to correct it.

Hi what everyone is saying is to unplug it from your TV then wait about 15 min then plug it back in.

that is what I did last week. Only affected by ultra boxes.
That did it! Thank you, it was driving me nuts. Yes I had fast start on.
I was about to try and crack open the remote and clean the contacts under the buttons. Glad I checked here first. Unplugging and restarting seems to have solved it.
