I had this exact issue. Your comment re: wake from sleep got me thinking. I had previously powered the Roku stick from my TVs USB port; this is a problem since when I turn the TV off, the Roku powers off. I have now started powering the Roku from a USB port on another device that does not shut down, therefore the Roku is always powered on and the IR spamming issue never occurs.
It'd be nice if this bug were addressed, but for now I'm just glad that I don't have to immediately turn the remote away from the TV every time I turn it on.
