i ama having the same issue - as are a lot of people - PLEASE post snaswers/solutions here so we can all benefit. This is truly annoying and my wife is now asking why don't we just get an appletv .... HELP.

Like many people, I'm having the same issue where on startup there is a loud repeating clicking noise and the only way to stop it is to power cycle the Roku. For me this seems to have something to do with auto negotiation of formats between the Roku and Receiver.
Here is how I solved it.
Go to Setting / Audio and turn of Auto negotiation. On my Roku Ultra I changed:
"Prefered Streaming Format" to Dolby
"Digital Output Format" to Passthrough
