I know a number of people had has success with Inlet encoders, that may be a good place to start.

I have been using FFMPEG, to generate HLS streaming content directly as specified right out of the Roku encoding guide. I have been having incredible problems and can't get any reliable video at all. (All these videos play on Boxee and iOS).
In short - I think Roku devices are very very picky about the video encoding - enough so that I haven't been able to effectively work with them.

VLC most works for HLS on the Roku. We did some pretty extensive testing with it, however, it proved to be unstable enough that a commercial encoder was worth the cost.
